I want to optimize the windows of this building.
At the same time, I need to keep areas in red boundaries transparent all the time.
Could you tell me how should I build the zones?

You can probably just take a representative room in each orientation and run the studies. You don’t need to model the whole building for this purpose.
What stops you from doing that? You can model them as fixed windows while generating the rest of windows using WWR component if that’s what you are asking. To do so simply break the wall behind those parts and use a separate component to generate the windows.
